Coronal Section Matching

Finding the right atlas plate for each brain section

Definition
The step in atlas registration where each physical brain slice is matched to its best-fit coronal plate in the reference atlas based on morphological landmarks such as ventricle shape, hippocampal curvature, and cortical thickness.
Morphology-Based
Uses internal brain features, not external landmarks
AP-Level Assignment
Each section gets a Bregma coordinate

Matching Criteria

The algorithm evaluates multiple morphological features to find the best-matching atlas plate:

  • Ventricle geometry — lateral ventricle shape changes dramatically along the AP axis
  • Hippocampal formation — the presence, size, and curvature of hippocampal layers
  • Cortical features — thickness and layering patterns vary by AP level
  • Subcortical nuclei — the appearance of thalamic, hypothalamic, and striatal structures
